We're printing some of our documents with two columns to create the effect of two pages per sheet. We'd like to have automatic page numbers. Is there a way to achieve that?

No, Prince doesn't support this. It might be easier to do the two-up conversion at the printing stage, eg. Acrobat and other tools can print arbitrary PDF files in this way.
